I want to run a dedicated server so I built the source which provided me with the editor. My question is: now that I have the built source version of the engine with editor, can I uninstall the downloaded one?

If you have the source version of the engine, the binary (launcher) version is not required to run the source build, so it is safe to remove it if you do not want it.

It is also optional. The only reason you would need it is if you intend to purchase marketplace content.
