First question would be whether you are using the asset migration tool, or just copying over the files. The asset migration tool will allow you to seamlessly transfer an asset and all of its dependents without worry in most cases. You can access migration by right clicking on an asset in the content browser and going to asset actions.

How many assets are you attempting to move at once. Sometimes doing fewer will fix these problems. Also, as a debug technique you could try creating a blank project and see if they migrate properly into that project. Many times IDs between assets and folders can get confused causing this problem.
