Building a control rig in A.R.T. Messes up joint placement

When I use ART to build a control rig after painting my weights and placing my skeleton, ART changes my joint placement from this (The weighted version)

To this: (The control rig version)

And no amount of moving or editing can move it to the right place. The movement of the spine joint is made automatically.

I believe I realized what happened, Will update shortly

The answer is the joint orientation was wrong, You could see it in the first picture the joint was aimed incorrectly.
I went back, fixed it, rebound skin, now it works fine.

If anyone needs help on how, I’ll keep watching this thread.
